Dave Griffiths will now take charge at the Toolstation Western League Premier Division club, assisted by former reserve team boss Terry Chapple.
Barnstaple appointed Buckingham as successor to Owen Pickard in May.
But he has quit a day before Town were due to play their first pre-season friendly, against Bovey Tracey on Saturday. That match has now been called off.
Griffiths said: "We're in turmoil at the moment. We are going to have to regroup."
Only this week Buckingham told the North Devon Journal about his nine new signings and plans for the first-team.
But he also revealed his frustration at the restrictions placed on him by the club's financial difficulties, which limited what he could offer new players.
It is thought that is behind his decision to end his second spell as the club's manager before a game has been played.
