Prince, who had spells at Torquay United and Southport in his playing days, takes over from Chris O'Brien, who left recently after seven years as manager.
Prince said on his appointment: "First of all, I would to thank the club for giving me this opportunity. I am honoured to have been appointed manager of Bootle FC. I know how ambitious the club is and I will do my very best to move the club upto the next level.
"I would like to wish Chris O'Brien all the best in whatever he decides to do and also thank him for the strong position which he has left the club in. I am looking forward to working with and developing the current squad who I have the upmost confidence in.
"We have a number of players capable of playing at a higher level - hopefully this will be with Bootle FC over the coming seasons. We will be looking to play attractive football and hopefully this will encourage the local community to show their support."
