Bootle, who began the league season with a 2-0 win away at Congleton Town last Saturday, followed up with another 2-0 win, this time at home against last season's First Division champions Wigan Robin Park.
Lee Thompson after 21 minutes and a penalty from player-manager Neil Prince 4 minutes before the break were the home scorers.
St Helens Town and Winsford United are also two wins from the opening two games after both earned 2-1 successes on Tuesday.
The Saints beat AFC Liverpool at home, thanks to goals from Lee Crompton after 13 minutes and Stephen Edwards immediately after the break – Francis Barry equalising for the visitors in the 32nd minutes – while Jon Beaumont gave newly-promoted Norton United the lead a minute before half-time at the Barton Stadium against Winsford, who responded through John Bennett after 52 minutes and Andy Hurst 4 minutes later.
Stockport Sports let a two-goal lead slip away in what was a tough game away at Stone Dominoes.
Raphale Evans and John Marsden scored Sports` goals either side of the break, only for Dwayne Spence and Liam Kerrigan to pull Dominoes level.
Ashton Athletic and Congleton Town join Norton in still seeking a win after two games.
Ashton lost 3-1 at home to Colne, for whom Jason Hart netted a hat-trick, including a brace of penalties, while the Bears had been beaten 4-3 at Runcorn Town on Monday night.
Elsewhere on Tuesday, Andy Tinker scored on the hour-mark to give Padiham a 1-0 win at AFC Blackpool, and Mark Threlfall scored a last-minute winner for Barnoldswick Town to edge out visiting Squires Gate 3-2, while Alsager Town and Glossop North End shared a goalless draw.
