Hagan, who took over from Peter Craggs after leaving Consett, submitted his resignation to the club after a season in the hot seat.
"I thought it best that the club and I go our separate ways," he said. "I've taken the club as far as I can under the current circumstances. The number one aim at the start of the season was to ensure that the club stayed out of the bottom three, and that's what I achieved."
Hagan follows Norton & Stockton Ancients manager Conrad Hillerby and Penrith boss John Clasper, who have both left their clubs in recent days.
