After a goalless first half, Bay opened the scoring through Ashley Baverstock but Jake Marsh equalised almost immediately.
Byron Walker restored Bay's lead on 70 minutes but, again City were level 5 minutes later when Michael Smissen scored.
Walker hit the last-minute winner for Bay to retain their unbeaten status.
Second-placed Erith Town kept pace with the leaders winning 2-1 at Erith & Belvedere.
The Deres led at half-time through an Andy Constable 32nd minute strike. After the break Nick Davis and James Hawkins' efforts were enough to give the game to the Dockers.
Tunbridge Wells travelled to Holmesdale and shared a 2-2 draw. Jack Harris scored a brace to give the Wells a 2-0 lead but the appropriately named David Wells pulled one back for the home side and the first half ended 1-2.
Jamie Baker hit the equaliser midway through the second period.
Beckenham Town move up to fourth after their 4-0 win at Fisher FC.
Nick Curren scored twice and Alfie Nunn once to give Becks a 3-0 half-time lead. Jake Hobbs hit the fourth on the hour.
Woodstock Sports go fifth with a 2-1 win at home to Deal Town. The 1pm kick-off took some time to sink in as Ricky Freeman needed 44 minutes to find the net.
After the break Fraser Rodgers doubled before Dave Bathgate scored in the 81st minute to make the last 9 minutes a nervous time.
Corinthian played host to Lordswood and came from 3-0 down at half-time to draw 3-3.
Domonic Elmes opened the scoring after just 4 minutes and Imran Engelfield doubled on 17.
Dion Monaghan completed the Lordswood tally just on half-time. Ryan Johnson started the Corinthian recovery before Peter Huggins gifted the home side an own goal. Chris Kinnear made sure of a point for Corinthian with a goal in the final minute.
The bottom two met at Greatness Park. Sevenoaks Town beat Greenwich Borough 1-0. The goal came via the penalty spot and was scored by substitute George Savage midway through the second half.
