The decision was taken at an emergency management committee meeting and follows Wellington's 4-0 defeat at home to Devizes Town last weekend during which Merrick was sent to the stand for his protests over the visitors' second goal.
After the meeting, club chairman Mike Hall said: "We felt that, after Saturday, Colin's position was untenable and we had no alternative but to take action. "We would like to place on record our thanks for his efforts on behalf of Wellington AFC and wish him all the best for the future."
Hall added: "We hope to have a new manager in place as soon as possible and will make an announcement when we can."
Merrick, who had been in charge for the past 18 months, said his sacking had been a surprise to him.
"I had five players unavailable for the game against Devizes and I felt the club's committee should have judged me on my record when we were at full strength," he said.
